I think Luke's Lobster is about as far uptown as you'll find one. There are locations on 81st St. on both the east and west side (Amsterdam or 2nd Ave)
Where to watch soccer (Premier League football) on Sunday?
The Irish Pub on 7th Ave shows most every match, opens at 8:00 on Sundays and has breakfast. Can't vouch for the quality of the food.

I have always liked the version at Blaue Gans, comes fried and crispy with kraut and potatoes.

Just curious, but what differentiates which ciders are sold in wine shops vs. those sold at places which can sell beer? ABV?

As an ignorant American consumer can you enlighten me as to some of the other many things within the Eataly complex which have been planted to deceive me? I'm not particularly a fan of the place, but it hardly seems to me an evil attempt to dump past their prime Italian foodstuffs on an unsuspecting gullible populace. Must get back to reading the live blog accounts of Babbo's first lunch service!
Best Thai in Theater District?
I have enjoyed Pure Thai Cookhouse/Shophouse on a couple of occasions, they have a little atmosphere as well. Wondee is certainly pretty good, but fairly bare bones. Of the ones you listed I've only been to Topaz and would not likely return.
Looking for a good restaurant for a group near 61st & 5th
Beacon might be able to accomodate 17, and I would think that you could get out of there under $60.00 per person pretty easily. I have not been in a while, but it was always solid Americanish fare.

Not super close to the tunnel, (but Broome St. is the street that the entrance is on) is Banh Mi So No 1 at 369 Broome St. it fits the rest of your description.

If you are not in the mood to range too far upon your arrival, Druids on 10th and 50th serves better than average pub type food very late.
Sushi West Village
The movie is pretty great, but you will likely be disappointed with any sushi here in the city after you watch it. I was glad we went before. Aside from that Ushiwakamaru on Houston would be your best bet if you can get in.

I would give the Amish Market on 9th Ave a shot. They have tons of jarred veggie products. I can't verify cherry peppers, but it is worth asking them.

Pegu Club on Houston St. is probably a 2 minute walk tops, very nice cocktails. I'm not sure what it is like at 9:00 on a Friday though.

Cleopatra's Needle on the upper west side should be pretty close to that price range and covers for the music are pretty reasonable (or non-existant) most nights. Smoke has kind of expensive food, but might be close as well.

Better than Peter Luger's?
I had the Cote de Boeuf at Minetta the other day and found it to be less satisfying than the porterhouse for two at Luger's by quite a margin. It was indeed a very nicely aged, really rich tasting steak, cooked exactly to order at medium rare, but it just was not as enjoyable to me as the classic at Luger's. At nearly twice the price and the 5:30 availability time with people standing over your shoulders waiting for your coveted bar seats, I continue to prefer the schlep to Brooklyn. To each his own though, it is certainly a good steak.

ISO Great brunch/lunch spot between Penn Station and Minskoff on 45th
I'm pretty sure Biellese is closed on Sunday. I worked across from Ben's for quite some time and was there quite a few times and never really was impressed. There was a very good dairy store on the same block as Ben's closer to 8th ave that had good bagels and eggs, but I can't vouch that they are even there anymore let alone open on Sunday. Go Go Curry is probably my favorite quick cheap lunch in the area. Sandwich Planet on 9th would be my pick for a sandwich. There is a shake shack in the vicinity now as well.

Premier League Soccer Breakfast
I have always had good luck at Tir na Nog by Penn Station, they have pretty much all of the Premiership games (and the championship I think, along with Rugby, Gaelic football, etc.) and their Irish Breakfast and corned beef hash are both quite good not to mention that Bernie the barman is a great guy. Only a couple of big TVs and 3 or 4 smaller ones at the bar, so it is not a Nevada Smith's like experience.

Recommendations for a Beerhound in Manhattan?
Agree with Blind Tiger, Jimmy's, DBA (in that order). I was not impressed with the beers made at Eataly, but I don't care for most of the dogfish head beers. Pony Bar on the far west side has a wide selection of US only craft beers. Rattle n' Hum has a vast selection, but for some reason is not a favorite place of mine to hang out. Check out brewyorknewyork.com for an idea of where breweries are doing events and tastings each day (unfortunately it is pretty much same day info so it doesn't help much for planning). I would post this to the outer boroughs board as well, you will find some places with really great selections very near Manhattan. I think that the beer lists in restaurants are really getting good, a lot of places that you might be more interested in for food are much more likely to have a couple of really nice brews than they were even two or three years ago. You will certainly not see it drawn on gravity from a wooden cask as you would in Dusseldorf, but Uerige in bottles is not bad and while not in any way a replacement for the "real" experience it is better many things available here.
Omakase for two around $150. Other sushi rec's?

French restaurant for 25 high school kids
Agree with Tout va Bien they also have a back room, and handle large groups coming for theater excursions all of the time. You are guaranteed that your server will speak french and you won't be putting anyone off with your group because it is usually packed and humming. It is on 51st at 8th by the way.
Cocktails/Drinks after dinner at Tocqueville
Would the patrons at Flat Iron Lounge remind one of the Kardashians? I've only been in there on the early side of evenings and it was pretty quiet and the drinks were creative and well executed.

Accademia di Vino on 3rd and 64th might be to your liking, the food is priced pretty high compared to an 'inoteca etc., mid $20s for pastas and nearly $30 for secundi as I recall. I've only had wine and it was a pretty extensive selection by the glass and not unreasonable in price.

Nothing poor about it, although the wines by the glass are a bit lacking. I was there yesterday for lunch actually, had a very nice diavola and they were absolutely hopping which they are most times I've visited. As far as using coupons, I might call ahead and discuss with someone as the waitstaff although very nice are frequently much more fluent in Italian than English and the folks that I would imagine are the managers are not always there at night.

I enjoy Numero 28, their pizzas are pretty much in the Neapolitan mode, but they do have larger oblong pies that are share-able. The amount of cheese and toppings on the pies (other than the Margherita) makes them seem in my mind a bit heavier than a Keste or Motorino. They are cash only as well. The space is pretty loud when full, which it very likely will be on a Saturday night.
